New update on the situation
after looking deeply into the problems, I discovered that actually there's another glitch affecting my fup installation, and that might be the cause of all my problems... except the personal ones :)
apparently, changing the fup settings from the web interface doesn't actually updates the xml config file, so a lot of the changes I made in the previous attempts to solve the issues where just ignored.
So i tried to manually change the xml configuration file, and IT SEEMS like the situation is improved. In the logs the looping redirects are gone (I still find single 301 redirects, but I suppose that this is correct since redirects actually happen)
The only changes I did:
set On demand Lookup = false
set Pessimistic lookup = false (will try to revert to true since it should be "safer" to enable it if I'm not wrong)
disable and re-enable settings to use url rewrite.
I don't know how this could have helped, but it seems like it did.

My hopes lasted for just one night..
this morning as soon as I tried to navigate the site I incurred in a redirect loop, so I upgraded my test installation to the latest DNN 6 version and installaed the nue FUP modue and shared libraries as you suggested.
Now, I'm still having issues when I save the saving the settings from the interface, and I'm not able to correctly configure the various rules: in the specific, it doesn't save when I change a module specific rule it gives me "Configuration successfully saved", but if I reload the settings they are still the same as before..
waiting to figure out why, can I ask you where the settings should be "fisically" saved so that I can change them manually.. I saw that some of the settings are in inside an xml file in the desktop module folder, but I can't find where the other settings are saved (alle the aliases, rules and on)
